1) will the md5 check fail on the missing files

Yes, if you included an actual MD5 file with signatures for every file you want up there, it will fail and let you know which files the process expected and found missing.

2) will me trying to upload stuff after I've initiated the import screw things up?

Not necessarily. What you will need to do before submitting the show for another MD5check is fill out the "File Options" again once you have confirmed all the files are there.

File Options is used for multiple steps of the process:

a. It provides the information used to tag the lossy files (if you allow them).

b. It names the files on the download page.

c. The information is fully searchable.

So, once your upload is complete (and you have confirmed this), fill out that "File Options" page again before clicking "Mark Resolved".
